If you have not looked at it already, Jean Carroon's excellent book has several examples of NR listed buildings, (or buildings contributing to a National Register District), that are also LEED certified. The book is:
Sustainable Preservation, Greening Existing Buildings, (Wiley, 2010). Other examples are not necessarily listed on the NR, but may yet be.

In this publication, the NR listed buildings, which are also LEED certified, include: Trinity Church, Boston; the Historic Academic Group, U.S. Naval Academy; Denver Dry Building, Denver, Colorado; the Balfour Guthrie Building, Portland, Oregon; Whitaker Street Building, Savannah, GA; Thoreau Center for Sustainability, San Francisco, CA; Gerding Theater at the Armory, Portland, Oregon; the Howard H. Metzenbaum U. S. Courthouse, Washington D.C.; the Welcome and Admission Center at Roger H. Perry Hall (Champlain College), Burlington, VT - as part of the South Willard St National Historic District; Scowcroft Building, Ogden, Utah;  Montgomery Park Business Center, Baltimore, Maryland; St. Stephen's Episcopal K-8 School, Harrisburg, PA.
